EPP plug-in not working with Pro

I had to turn off customizations entirely so the Parent Portal would work properly with PowerTeacher Pro. I tried to just turn off the EPP, but that didn't fix the issue. I'd like to be able to keep my other plug-ins active. Any help would be appreciated.

Is there any way I can keep my other customizations/plugins that are not related to the EPP, with PowerTeacher Pro?
